Normal tech support has yet to answer this problem. I purchased the $39. The machine is fully capable of a 64-bit OS (in fact, I have a dual boot with Ubuntu 12.04 LTS 64-bit running in a separate partition). When I finished the Windows 8 Pro install, it turned out to be the 32-bit version.

I discovered via the normal support forum that this is a limitation of the download installer - it chooses without user option the architecture based upon the older Windows version. I called support and they first thought that the MS store could provide the 64-bit ISO download. That didn't work - they're researching it, though. I tried support again and this time the rep said the installer chooses the architecture based on what the machine is capable of running. I respectfully disagreed, but that didn't solve my problem.
So, how can I get the 64-bit ISO download, without having to make an ADDITIONAL purchase of the retail DVD version? - A frustrated IT professional.
Happy to report that I've finally got 64bit Windows 8 running on my machine. It was a long, rocky road (and I'm still restoring some data from a clobbered partition.lesson learned - be very careful using the diskpart command!). I had to turn off the hardware overclocking button on my MSI mb to get rid of the BSOD during install. I also had to rearrange partitions (I have dual boot with Ubuntu 12.04.1 LTS) to give Windows 8 the first partition on the drive.
Then things finally worked. The tradeoff - VERY painful upgrade process for a much better version of Windows. At least my last contact with MS tech support was much more helpful than all prior calls.

It should have the option to enter a previously purchased win 8 pro license key. However after a little search and trial I found some tricks hope can solve this problem. - Windows 8 Pro 32 bit can only be upgraded from windows 32 bit. - Windows 8 Pro 64 bit can only be upgraded from windows 64 bit. - In order to install windows 8 pro 64 bit from windows 32 bit you will need a boot media to do a clean install. It seems all ISOs are already up at Microsoft's MSDN Subscriber site (those are not available for download by everyone though. I was expecting a link to the ISOs in the confirmation mail or at least an option in the 'Upgrade Assistant' that would allow us to choose what we actually want downloaded.
